Ok it's because Launchbox is setting the plugin folders as readonly when it opens.
1. Open Launchbox
2. Uncheck readonly on each plugin folder
3. Update
When it restarts, it sets the folders again to readonly but the plugins did update. I'm assuming I'll have to keep doing this till there is an actual fix
