Game specific controls for arcade cab

Hey guys i just finished my bartop build about a week ago and an now getting launchbox all set up. Ive been using the no intro build and its amazing. 

My question is how can i set specific controls for different games on the same system. For example on ps2 i would like to play snk vs campcom with the arcade controls but then i want to play call of duty with my xbox controller. I need to do this on Wii and Wii U also. Any guides or configs you guys know of? Thanks
