Combining Ports that have different Retroarch cores

To combine different ports of the same game into one game to manage game details easier, I decided to create parallel configurations of the Retroarch configuration. This is because  I was having an issue where, if I combine an SNES and Sega Genesis game, the parent game platform would be used for the additional app run. 

This change fixed that for me, however now when I run the game, the retroachivements configuration doesn't work and I cannot login in RetroArch when the game starts even if I configure the username/password in RetroArch's base application. 
Now I have three questions:

1) Is there a better way of combining ports to not have "duplicate" games showing?
2) Is there a better way of organizing the platform information to pick the right retroarch core for each platform in the additional apps of a game?
3) Is there a way to manage the retroachivements login information to either use the retroarch configured username and password with the copied emulator doesn't "support" retroachivements?
