So If i am setting up a console (Atari, Nintendo, Sega, etc), in what manner does launchbox find the games?

Do they get some sort of  id for the file?

Does it for instance for a file called All-Star Baseball 2001 (USA).zip, how does the system find that it is suppose to be just All-Star Baseball 2001?

The reason I ask is, I am having some trouble while adding a new No-Intro Atari 2600 set.   The set is perfect (to no-intro), but Launchbox finds 176 out of 532.  If I instantly go back and configure the games directory and rescan it brings in up to 211 for no known reason.  I can manually add the roms, but this is very slow.  Some of the problem files, have been tested and they do work in stella and retroarch.

Any ideas, how to fix?
