Retroarch - Dualshock 3 issues

Edit: The controllers work fine when launching Snes9x independently, the problem only occurs when when using the retroarch core. So the issue appears to be something to do with the mapping that retroarch is passing to the core.

hey folks, just trying to get everything set up and am having a few issues with controllers.
I'm using a dualshock 3 via bluetooth (in windows 10) and it all maps fine in retroarch, but when I start a game only a couple of the buttons work, Dpad is fine and two of the face buttons work (square and x) but the shoulder buttons and Triangle/circle aren't being picked up.
Using Snes9x 2010, but I was under the impression that retroarch would carry the controller setting over to all it's cores, am I missing something obvious? (have tried both xinput and dinput to no avail)
