I'm in the process of setting up a new retro gaming PC which will live under the TV.

I got an XArcade 2TV a few weeks back and i'd like to configure both BigBox and my emulators (most are using RetroArch) so I can use this controller.   But sometimes I might want to just use a bluetooth controller on occasions where I can't be bothered to hook the arcade stick up.

Is there any way to configure both BigBox and RetroArch to support both controllers?

For some platforms it's easy - things like N64 and PS2 will only ever use the bluetooth controller as they need analog sticks, but for things like MAME it'd be nice to have the choice.

Is there any way to configure two controller profiles and have RetroArch automatically choose the right one please?

In Retroarch yes, there's a setting that allows to store controller remaps per controller type, can't remember how it's called. For Bigbox I don't believe that's possible which is not ideal.
