Actually ignore me, just found the answer after about 2h on the forums For peeps looking into same issue. Go to controls editor. Edit emulator you have problems with, and tick ignore quit/exit command.

Hi, I might have the same problem. Did you manage to find some workaround for that? My buttons are demo'ed properly in the UI, but as soon as I launch the game it dissapears and displays Launchbox/Bigbox LED mappings.
