Dolphin controller issue

Hello,

I am using an Xbox One controller with Dolphin.  When I run the Dolphin emualtor and start a game my controller works fine, but for some reason when I launch the game from launchbox the controller doesn’t work at all.  Anyone know what might be causing this?  Thanks.
