So I was configuring FB Neo with Launcbhox and Retroarch. I was looking at some controls, and I was wondering what the difference between hitting F1 going to "quick menu > controls > port 1 controls" VS hitting F1 going to "Settings > Input > port 1 controls"

which one do i change? and if changing one will it affect the other?

The first one you listed is for the core and you can set a control scheme for that core, the 2nd one is for RA in general, for all cores.
