Controls not working properly

When using retroarch, the controls are fine for a game. But when I use LB or BB, the game controls are different and not working properly. Hopefully someone can help me with this.

What exactly is not working in BB? 

LB/BB has nothing to do with in game controls. That is all handled by the emulator. In BB you have to set your controller bindings in the settings move around in BB.

For some reason when I use LB or BB, the controls to the emulator have changed . But if I play the game in just RA, it works fine.

I do understand LB/BB dont control the game. Iam new to RA, but for some reason the emulator is changing the mapping of the controls in LB/BB
