I am trying to set up MAME in launchbox to play non-arcade games (ie computers and consoles). 

When I try to scan the games folder for roms, Launchbox doesnt see anything in there even though there are lots of games in there.  I only get this issue which trying to import stuff for MAME, other emulators work fine.  I am not using and dont want to use software lists.

Any ideas?

When you set MAME as the emulator during install, LaunchBox looks for MAME Arcade ROMs. Even if you set the Platform to something other than Arcade.

One workaround for what you're trying to accomplish is, when importing the games, set the emulator to something other than MAME (something like RetroArch should work).  Once the import is complete, edit your MAME emulator (in LaunchBox) and in the Associated Platforms section, add the newly imported platform and check to Set as Default Emulator.  Also add the necessary command-line parameters required for that system.  Click OK to save and close and follow the prompts to set all games in that platform to use 'this' emulator.  

On a side note, LaunchBox is not innately capable of importing MAME Softlists. So those wouldn't work anyway. ;)
