I wanted to keep both my usual NES emulator and 3DNES in my platforms, as I don't want to run every game via 3DNES. I found naming it something like "Nintendo Entertainment System - 3D" resulted in two results in my platforms list that looked identical due to truncation. So, I just settled for "3D Nintendo Entertainment System". Perhaps, while redundant, "Nintendo 3DNES" would keep it close to the NES platform while being noticeably different. Just make sure you set the "scrape as" to "Nintendo Entertainment System".
