Joystick with Nintendo systems using retroarch

Did you possibly make a mistake in binding the keys to RetroArch? I've used regular xbox 360 and now an xbox one elite controller with RA for years. Never had this problem. What do you have the B button bound to? In RA go to "Input" and then "Input Hotkey Binds" and make sure you don't have that same button bound to something in there that could be causing your problem. 

The fact that this same odd behavior happens on more than one controller suggests this is most likely a configuration issue rather than a hardware one.
