You can use overrides to enable/disable/change overlays, but it should be noted that (for whatever reason) overlay data isn't saved into overrides when you create the override via RA's UI. They have to be added to the overrides manually. I've got some more info here: Setting overlays via overrides is a good/easy way to go, though it comes with the caveat that it will only work so long as you only need a single overlay for that core - if you're in a scenario where you have one core that you're using for multiple platforms (like Gambatte for original Game Boy and Game Boy Color, for example) you'll need to split them out into standard configs.
