MAME / RetroArch: Set different shader for vertical games

You need to generate a config file with the shader settings you want. The best way I can think of to do this is to have Retroarch set up with per-core settings on, load up retroarch with the mame core and a game and exit out. It should have generated config file in the retroarch/config folder, probably named "mame_libretro.dll.cfg". Rename this file to something like "mame_vertical.cfg".

Now in Launchbox add the command switch -c "config/mame_vertical.cfg".

This may or may not be the exact way to do it, I am just telling you off the top of my head. I don't actually use any custom configs myself but I do know they can be done. Another possible option is in Retroarch > Configuration turn on the per-game core option. This should allow you to set a different shader on a game to game basis. Also this method is not available to all cores.

Keep in mind that I have not actually done anything like this because it is such an insane amount of work to do it for each and every game. That is why I suggested MameUI with setting lottes crt shaders using the vertical and horizontal filters for bulk setting or HLSL.
