I would just suggest starting with a Non Merged set because it will let you pull out individual rom zip files without fear of it not working, each file is a fully self contained working game rom.
You can either go one by one and pick out the games you want or you can use my batch file to copy out a set of approximately 440 games.

I moved it to emulation earlier since that is what this is, an emulation issue not a Launchbox issue.

You can but you will have to combine games 1 by 1.
I think (but not certain) that if you remove the games from LB and then re-import the full set forcing duplicates and combining during import it should keep the play count and favourites but I cannot say for sure so if you do that do so at your own risk and back up the platform xml file before hand.

Drag the game into LB to start the import process, tell it to force duplicates and after it's imported select it and the game you want to combine it with. Right click and combine.

Middle click the image, it will open in a new tab and you can right click that and save image from there.

Just make batch files for each mod and import those batch files like a PC game executable.

I am guessing that this is the mini PC you are referring to and so then I would avoid it, it won't be able to do PS2 emulation very well at all.

Launchbox doesn't run the games and has no impact on how well a game runs or doesn't run, the systems hardware determines that. I would also strong recommend against running emulation at 80%, it would be a terrible experience but that is just my opinion.
If you wanna run PS2 and possibly PS3 emulation it's hard to give you an exact recommendation but I would start with a lower end Ryzen CPU and some sort of actual graphics card like a 10 series Nvidia, like a 1060 or 1070 minimum. That would run PS2 very well and maybe PS3 but because PS3 emulation is still in its early stages speed is very hit and miss depending on the game and emulator development stage.

It's an emulator issue. Use either Altirra or Kat5200.

You can add the platform in your LB setup though the database not have an entry for it because it is not a platform, just a programming language.
You can easily add the games and load them through the emulator you want but scraping for media and metadata will be an issue.

You cannot have playlists without a platform of some kind, the games get imported to a platform while playlists are for custom games lists such as favourites which can have games from multiple platforms.
Everything after that such as breaking arcade games into sub categories such as Sega NAOMI or Model 2 is just personal preference, nothing wrong or better about it in terms of functionality, just initial setup because of the different emulators.

In Launchbox you can right click the platform on the left hand side and edit, from there you can change the paths to the different media types.
For games, just put them where you want them to be and when importing them tell Launchbox to leave them instead of moving or copying.

Always check that the games work in the emulator outside of Launchbox first. It makes it much easier to troubleshoot.

This might be doable with some other piece of 3rd party software but is not possible in Launchbox currently.

Check that Retroarch is set to the proper refresh rate and also check that your display is set to 60hz or higher instead of 30. It's common for 4K TVs hooked up to a PC to default to 30hz and need to be changed.

Arcade games are found in the Mame arcade rom sets which can be found if you google for pleasuredome mame.

You cannot do bezels in LB on its own, you either need to use an emulator that supports it such as Retroarch or Mame, use RocketLauncher or dive into Reshade.
Bezel support and a couple of other things that RL does was looked into adding to LB in the past but Jason deemed it to be too much of a hack job to do it properly so it was decided to not go forward with it.
