I have a romset of merged games and in the emulator i can choose what version of the game i want to run, but in launchbox with the game already added i cannot see what version it is launching nor select what version i want, is there any way to do this?

there's none there (sega model 2 romset), but in the mame roms i can choose the versions

Did you import all the rom  versions? If so what Chris mentioned will work. If you did not import them all then you need to do so in order to play the other versions. 

i imported all the games, seems that all the versions are inside of the zip of each one

Most of the Naomi games do not work in MAME, so are not imported when using the fullset importer.

but i've imported them as independant roms, and i'm using the SEGA Model 2 Emulator, all the games work there

If each version of a single game is zipped inside one rom LB cannot see them. Each game would have to be its own zipped rom file. LB can only send the command line to run the game you selected. It cannot tell the emulator to run this rom but choose this game inside it.
