I can't say anything about CHDs since I don't use them but when it comes to the "normal" roms we recommend using either the split or non merged roms, the merged set is just too inflexible. I personally use the split set since it easily lets me choose the exact variation of a game I want.
I will tag @DOS76 though because he knows more about the CHD stuff and will be able to provide you better information on that.
Not sure what to tell you, if your controller is working in the Retroarch menu and your controller is set to RetroPad it should work. I have never really had any weird issues with any of my controllers, they all just worked right out of the box aside from some custom rebinding.
For reference I have a wireless Logitech controller on my HTPC and on my main PC I have a wired XBox 360 controller and a Hori Fight Commander.
With a game loaded press F1 on the keyboard and go to the Quick Menu then Controls and see if it says Retropad. If it doesn't press left or right on the keyboard and see if it changes it so it does.
Try this out and see if it works, I am not an expert and hopefully someone can give you a better one if it doesn't work.

None that I am aware of, even doing a quick google search I couldn't find anything to make it easy using a command line or anything.
This is why we don't recommend the merged rom set over the split or non-merged set.
Double check your command line parameters in the Edit Emulator window of your Retroarch emulator in Launchbox, make sure you are loading the correct core and the command line is correct.

I honestly couldn't tell you how well (or badly) this works with CHD packs because I don't use them myself.
As for the file name differences from 182 to 192 that shouldn't be an issue, I believe they use the same names but I cannot guarantee that at all.

And for anyone coming across this thread with a similar issue the cue file should be in the same folder as the bin file and just have the exact file name as the bin. For example my Harmful Park cue contains this:

Yeah there are a bunch of things that can be worked around but if they can be directly implemented into Launchbox it makes everyones life easier in the end.
Maybe will be on the next poll which will be coming soon. Jason mentioned earlier today that Retroarch Netplay and PDF reader are the next two items to be done before the poll.
He also mentioned some big ticket items people have asking for that have a good chance of being on it. I don't wanna say anything beyond that because if they don't make it on the poll I don't people mad at me for saying they would be.
The OP mentioned RocketLauncher and said it doesn't work with SSFLoader.
But yeah it would be nice to have this feature built into Launchbox for those people wanting it.
Like I said you could probably do it with the Additional Apps tool but that would have to be done on a per game basis for now until Jason adds the bulk edit option to it. Another possible option would be an AHK script but I am not proficient enough with that to give you a good example of how to do it.
Can't be done right now but it is something that has been asked for and I have bugged @Jason Carr, hopefully it will make it on the upcoming features poll.
You can even create a new Platform simply by editing a single game and changing it's platform. You don't have to choose from the drop down menu, you can type in any name you want, just make sure you have that new platform in the associated platforms list for the emulator you want to use with it.
