I believe the -sg parameter would be for the SG-1000. I can't say that for certain though.

What are the command line parameters you are using ? I didn't have any and it loads games just fine.
It's only an organizational thing and since Playlists have been introduced it's far easier to just make a playlist of NeoGeo now than to separate out the roms.

What games don't work ? What emulator are you using ? Are you sure your roms are compatible with the version of the emulator you are using ?
Project 64 is fine but because of their shady practices in the past with the adware installer and now with their nag screen if you use it too much (yes, it can be disabled by editing a cfg file).
But to be honest with how good the stand alone Mupen64plus (linked above) is there is zero reason to use PJ64 over it.
Is PJ64 "good" ? Yes but it does nothing better than Mupen64 and requires extra steps to get it working properly.
Same as any other emulator.
At this point I have no idea what you have changed and done so I don't know what to tell you other than recheck everything and take a look at the tutorials.
Check in your \Retroarch\config\ParaLLEl N64 folder for a config file, delete that or move it somewhere else and see if that fixes it.
Also, is not loading any N64 games at all or is it loading to a black screen ?
Load up a different game first, change the setting and then close it out, the setting should save. Then you can load up Star Wars and see if that worked.
That is a known problematic game along with Indiana Jones. I think the Parralel core with the Angrylion plugin enabled will play it and I also think that the Mupen core will as well with a certain core setting enabled but I cannot remember which setting it is if it does.
The stand alone Mupen64plus https://m64p.github.io/claims to load and play it fine out of the box with no tinkering.
Correct, each zip file is a self contained fully working game (as long as the version of Mame you are using supports it). No extra bios files or anything is necessary since that is included in the zip file for each rom file.
It shouldn't take too long, there even should be a progress bar along the top edge of the LB window, though it may be a little difficult to see depending on your colour theme.
